Just checked out the official backwards compatibility FAQ, and apparently they claim it has nothing to do with control, but rather technical restrictions --- some games are harder to make backwards compatible, and others aren't. They state that their goal is to ultimately make every game backwards compatible.

...Still annoying, having a copy of Capcom vs. SNK 2 EO and not being able to play it, just because I decided to give Microsoft even more money by buying a 360.

That was part of why not every game was made backwards compatible. The other part is that they wanted to make games that made sense(games like Halo that sold a lot) backwards compatible over not so popular ones(would you want to play a BC version of Pulse Racer?).
