After Gage Blackwood, Agent 5 of the Temporal Security Agency (TSA), cleared his name during the events of The Journeyman Project 2: Buried in Time, the agency itself was shut down and the power cores of the time suits taken away. Blackwood was "mindwiped" to erase the memories of his future self. Unfortunately, this caused him to forget Arthur, his personal AI.
Now, a timewave appears, emanating from a point in Earth's past. When Blackwood commandeers the untested Chameleon time suit, he discovers the timewave was caused by Agent 3, Michelle Visard, the very same person who framed him in the first place! She claims to have information he must see and plants time coordinates to three ancient cultures: Atlantis, El Dorado and Shangri-La. Each has been destroyed by fights between Cyrollan and other, unknown ships.
When Blackwood finally brings Visard back to TSA headquarters, he finds that a crisis has arisen in deep space. Fleets of unknown alien vessels have appeared and are headed for Earth; the Symbiotry is powerless to stop them. But, he's seen these ships in the past — they are the very same ships that fought with the Cyrollans over the three lost civilizations!
The Cyrollan ambassador appears and reveals that these aliens, the Quo'thalas, have been to Earth before and the Cyrollans fought them to prevent capture of a legacy from the vanished Sosiqui race — the secret of time travel itself. Reluctantly, the commissioner gives Blackwood a mission: travel into the past to the three civilizations and retrieve the pieces of the Legacy so the Quo'thalas cannot obtain them.
